I guess the discrepancy is due to the fact that this calculator was made in 2012, when ancient genomes were not yet available and therefore modern Sardinians were used. Clearly the Saami over the millennia have absorbed EEF from Nordics.

The use of Sardinians (diluted EEFs) instead of pure EEFs should to my understanding cause to score too much EEF. So that will not explain too little EEF. But what you say is likey then also applicable regarding Baltic HG and these figures are indeed notably too high compared to actual known WHG+EHG. So there will be notable EEF within Baltic HG.
