The differences in homozygosity between the least homozygous populations are so small that the study is indeed not a basis for making claims like "South Germans are definitely less homozygous than Italians". The slightly increased homozygosity in Latvians compared to other balts might not be real and even if it is, the difference is insignificantly small.
The Russian sample in that study was from Nelis et al, which is to say it consists of folks from Andreapolsky District. That very likely makes it more representative of Tver region than Russia in general.
