To answer the OP in simple terms, the main contemporary problem is with the name.
Fyrom/Vardaska/Slavic Macedonia/whatever is a relatively new nation that seeks an identity via ancient Macedonians, belonging barely to ancient Macedonian territory althought many of their people come from there. In the same time they learned to despise Bulgarians(with whom they share a lot of history) under Yugoslavia rooted mainly in the Balkan wars and Axis occupation. They aswell
root their claims on the conception/construction of the new Greek nation which itself has its flaws.
It's all part of the wider Byzantine legacy which you could more easily show if you didn't have to mess with internet Pericles such as Scholarios Chiotis.

Don't forget that their "Alexandrianism" is largely due to the fact that we half-Hellenized those in what they call "Aegean Macedonia" telling them they were descendants of Alexander and that they should fight the Bulgars and remain Patriarchists. In the meantime, we did sort of treat them like shit, and the commies took advantage of it. In the meantime, most of them that didn't go to Bulgaria were expelled or fled following the Civil War- which they lost when they tried to annex territory to Yugoslavia. Stalin traded Greece for Romania's Ploesti oil fields, otherwise we'd have witnessed an ethnic cleansing of native Greeks, Vlachs, and Pontian Greeks (either in 1949 or 1991)..
Greeks did not ethnically cleanse Jews. We did kill Turks and Bulgarians though... as they did to us.
Sidenote: As far as "Hellenization" goes. That's a pretty funny term. In the 1930's when Rebecca West visited Ochrid and the fortress of Tsar Samuil, she asked some peasant boys there who built the castle. They answered, "we don't know, some people a long time ago". Then West said, "well, what nation were they? "They scratched their heads...She followed up: "Well, were they Turks or Bulgarians?" They said, "no, not Turks...they were Christians" It didn't take much to Hellenize these people. Especially if you had a little bread and a little gold, and you carried an icon of Panagia Elleousa....

What happened to them is same what happened in Warsaw and Minsk and Paris and Pristina....Hundreds of Greeks have been recognized as "Righteous among gentiles" for their efforts to rescue Jews...The Greek Resistance to the Axis was one of the most successful of the War as well... (for instance, the Greek resistance killed about 4000 German and Axis personell in 1943-1944- greater than the total for the entire French Resistance from 1940-1945. Despite the fact that German occupation in Greece was much more brutal in Greece than in France...)
