You should also consider that Macedonia and Thrace were Thracian and Dorian influenced since antiquity and the Thracians and Dorians were for sure more northern like people than the Mycenaeans and Minoans themselves.

Sikora et al. published a paper comparing the genomes of two 2500-year old Iron Age Thracians (P192-1 and K8).
The P192-1 individual was a farmer-like and resembles Ötzi and Gök4.
The admixture is similar to modern Italians, but with a substantial (+- 20%) amount of Southwest Asian (Bedouin, Palestinian and Mozabite).
The other individual K8, is closer to the hunter-gatherers and resembles most modern French and German people.

I do believe that the Macedonians were of Greek-Thracian symbiosis, since they worshiped some non-Greek gods, such as the "Thracian horseman", Orpheus and Bendis, and other figures from Paleo-Balkan mythology.

So I think that this differentiation, regarding the autosomal dna between the Northerners and the Southerners, was existent since antiquity.
