This is the only thing I was able to find. It's form sometime between 1949 and 1960 given the administrative divisions, first column average eye color (higher is lighter), the second average hair color (higher also lighter) by region in Czechoslovakia:

If anyone knows the source for this, please let me know.

The most prominent study on Slovakia alone was done by Zdeněk Frankenberger called "Antropologické studie ze slovenska, 1936"
Unfortunately it doesn't seem to be anywhere online in the digital form. If anyone has it please let me know.

How do Slovaks compare to Slovenians when it comes to pigmentation ? I'm quite curious about that.

From the Slowaks and Czechs I know from school and university I can say that Czechs are usually much lighter and fairer haired/eyed then Slowaks. Slowaks are more tending to Pontid, Dinarid, Turanid or similar types. At least to my personal observation.

Very little info on Slovakia, but I would say Slovakia is still a bit lighter. All we have is that amateur study from 2011 on all European countries, but that one isn't 100% reliable: Searching for that Ždenek Frankenberger study.
