There are significant genetic differences between Estonian regions.

Ülev was right that Western Estonia has more Germanic admixture, but differences are not so big. The biggest differences are determined by Baltic and then Finnic ancestry. South-East is the most distant. South-West is between North-West and South-East, but a little closer to North-West. North-East is close to Vepsians, Karelians, Finns, Northern Russians, but South-East is close to Latvians and Lithuanians.
I think that not only ancient migrations, but also migrations in recent centuries (13th-20th) probably had an important role.
