As with Colombia, there is of course some disparity in phenotypes between the social classes, but again less dramatic than in those three countries I mentioned (and probably some others too).

No parecen tan socialmente homogéneos como Colombia, aunque no se ve disparidad de Perú, Chile o Brasil, que señala el OP. Lo cierto es que tienen mucha homogeneidad regional, eso es bastante sorprendente para Colombia, que es bastante dispar en ese sentido.

Más que todo enfocándolo por regiones. Es decir, el Caribe es homogeneamente tri racial, el Pacífico negro, la región Paisa harniza, etc. Sin diferencias extremas entre clases sociales. Tomando el país como un solo conjunto, sería más difícil llegar a esa conclusión.

Ambas ciudades tienen una población similar, con los blancos casi puros siendo una minoría exigua, pero veo en Lima una cantidad desproporcionada en relación a la composición genética general (eso debido a las diferencias sociales que señalas). Tal vez los números sean similares, aunque en Perú existen unos ciertos abolengos ausentes en Colombia.

En efecto, y eso ha condicionado mucho la historia del país. La separación de Venezuela, Ecuador y Panamá obedece a esos contrastes regionales creados por una geografía muy complicada.
