JOlson (the individual behind the GEDmatch utility) from DNA-Forums stated:

The GEDmatch AdMix utility uses the same reference data as DIYDodecad V2, but does not use the same software. They are both based on the FRAPPE's EM Algorithm, but the DIYDodecad V2 utility includes a Block Relaxation Algorithm to improve convergence, and the Beta GEDmatch utility does not. Hence the higher noise component in the Beta GEDmatch utility results.

The utility has now been "Removed" from GEDmatch. Must have taken it down a few moments after I ran my file.

It might have been putting a strain on their servers, running it over 1000 iterations seems a bit much. I did mine yesterday but forgot to save it. It was about the same as when I ran it myself.

But a least I got to run it on my matches there who where rude and didn't provide an email address.

I hope they get it back up, just curious to see what comes out for myself. Figure you cannot have too many analysis in order to get the most well founded picture.

Turns out gedmatch didn't properly give Diekenes credit so took it down but the issue was resolved and it will be back up.

GEDmatch:

Even though the reference population names are the same, the results produced by this utility will be slightly less accurate that those produced by DIYDodecad V2.
