By this I mean compared to western, central, and northeast Sicily as well as Calabria, where there is definitely the higher Near Eastern and even North African input that southern Italy is known to have via genetic studies.

Compare this result of my cousin who is from Palermo which is definitely more Levantine than the results below:

Does it seem like southeastern Sicily and Apulia may have retained more of the original Italic DNA due to less contact with MENA groups to dilute it, as well as incoming Greek ancestry? Some results that I think demonstrate this from Eurogenes K15.

Ragusa is split though -- half of the results I have from there come up more Near Eastern shifted but the other half are more European.

What is also striking to me is in the southeast of the island there is almost no North African affinity at all, even though it is noticeably present in western Sicily (all provinces) and the center of the island.

Enna seems to be split half and half. Some parts seem similar to Syracuse and others to Caltanissetta/Palermo. Ragusa, similarly, is split between being similar to Syracuse and similar to Agrigento/Malta.

So the area of Sicily with a greater shift toward the rest of Europe is southern Catania, Syracuse, and parts of Enna and Ragusa close to the borders with them.

For comparison here are some people from the west and center of the island. There should be more Norman here than in the southeast but it is almost entirely cancelled out by higher Middle Eastern. Jewish matches are further on the list, East Med components and Red Sea rise, and the people are closer to Levantines than to Iberians.

I can assure you that it has nothing to do with higher preservation of Italic ancestry, we still don't have Iron Age Italic genomes but by the time that Indo-European expansions reached Sicily, they were presumably already quite mixed with pre-IE Italian populations. Also, the U152 haplogroup subclade that most likely entered Italy with Italic-speakers have comparably lower incidences in southeast Sicily than in the west and this alone is enough to discard such theory. There seems to be a higher percentage of northern components in southeast Sicily, and even if Normans were historically not as present in the southeast as in the northwest, i do think that they are responsible for such difference, genetics doesn't always corresponds with written history. Germanic people like Vandals and Goths also settled this region, so it is quite hard to pin-point a source.

Couldn't mainland Greek input increase the NE Euro too? That part of Sicily was heavily Peloponnesian.

Nope, Greek input in Sicily predates Slavic migrations and, at this time, Greeks were genetically quite close to modern day Sicilians.

But I mean what admixture brought Sicilians closer to those Jews? Clearly there is some Punic or Berber ancestry in the other side of Sicily much more than the southeast.

My guess is that in 1000 AD, Sicilians, Ashkenazic Jews, and North African Jews were essentially indistinguishable genetically. In the next 500 years, Sicilians received a little Norman (NW Euro), Ashkenazim received a little Slavic (NE Euro), and North African Jews received a little Berber (North African).
