Do you know what part of France the Neolithic France samples are from?

Southeast, there shouldn't be any difference with other neolithics anyway. In dstat it's virtually the same as some Scottish and English neo. Eastern euro neolithics are a bit different, probably because they didn't have much WHG types still roaming around in the neolithic, so they didn't go as much left towards WHG absorbing mesolithics with time, they just look like basic Anatolia_N or intermediates.

Idk if there has been a reasonable explanation other than that ancient samples shouldn't be run in modern calculators like Eurogenes K13 and 15 but I can't help to wonder why certain neolthic samples especially from Western Europe score nearly no East Med. Meanwhile Sardinians score almost 30%.

Since they clearly got WHG when they arrived in west Europe (we see it now with more eastern neolithics). I think it's possible it did eat up most East med since it's very distant. What ive learned with time in admixture is when you make a mix with a new element it's going to replace/slice to most distant thing first, but yea it's also comparing ancients with moderns, not the best thing to do.

Also Sardinians are not exactly like those original farmers, it's a simplification they have bit of more recent influences negated by slightly more WHG, so they end up in the same area of genetic but they are not exactly the same.

This yes, I've been thinking about it too. But still the East Med component is somewhat of a mystery. It's probably not even fully Farmer.

Very basal eurasian, without much of any sort of mesolithic or proto mesolithic, unlike what we refer as the anatolian farmers who clearly had some even before entering Europe. Otherwise they would be Bedouin or Palestinian but you can see the progression from Basal eurasian, Natufian, Anat_N, Europe_N. They went basically from fully basal to +/- half WHG and further more like some very late neo who had massive mesolithic on top of their neolithic like the Danish LN, probably the highest found post meso.

The Middle Neolithic farmer sample from Ballynahatty, Ireland was estimated to be 42% WHG (http://www.pnas.org/content/113/2/368.full) and the remainder Early Neolithic Farmer. If you run the Ballynahatty sample through the Dodecad K12b you get:
