How similar are these two genetic clusters of Turkey?

Very different. Most of the admixture of Balkan Turks seem to come form Macedonian/Bulgarian Slavs or Macedonian/Thracian Greeks.
They aren't related, except that they share common Balkan ancestry (Slavic and pre-Slavic), but that's all. Genetic distance between the two is huge.

Bosniaks still have a lot of Slavic stock, Balkan Turks are the Balkan counterpart of Anatolian Turks, so they are simply Balkan+Turkic. Pre-Ottoman Balkan people were mostly Thracian with Slavic input. I am not sure how Thracian admixture looked like, i doubt it was low-steppe influenced but i am sure it was less than Bosniaks have nowadays.
