It is common, but it likely derives from Ukrainian Bodnar, which means someone who makes barrels. Botnar doesn't mean anything in Romanian or call it whatever you want language. It is very simple. If the surname doesn't mean anything in your language then its initial origin is not local. You can't have surnames without any meaning.

Cebotari/Cebotaru is a variation of Ciubotaru/Cibotari/Cibotaru, in the same way that the more popular Ceban/Cebanu is for Cioban/Ciobanu. These variations happened due to Imperialist and then Soviet russification in birth/marriage certificates. But they are still obvious. In both cases they derive from Romanian words, cibota/ciubota and cioban, where cibota/ciubota indeed are borrowings from Ukrainian, cioban from Turkish, but they are Romanian and have been in our vocabulary for hundreds of years. And that's different from Botnar/Bodnar/Botnari/Botnaru, because that root is not a word in our language. If it is, then I am listening. The equivalent that I know of is dogar. And if you look at additional variations for this surname, you will see that it unsurprisingly also comes with Ukrainian endings such as Botnariuc, Botnarenco and Botnarciuc.
Bodnar is the 27th most popular surname in Suceava. Keep that also in mind. Botnar doesn't exist in isolation from Bodnar and Bodnar is more popular (27th vs 48th).

Those that apply such endings to Bodnar are pretty numerous in Ukraine. To me it looks like the original carriers of this surname to Moldova changed the letter when they got romanised and then it spread like this. Bodnari/Bodnar/Bodnariuc still exist here though. Otherwise, I can't explain why it's not a word and that is not normal for surnames. If you ask anyone what botnar means, I can almost guarantee you that those who will take the guess will suggest that it's something to do with the mouth. Mr. No-mouth![]()

Bodnar is a different story, I said about Botnar/Butnar. For example a big chunk of people with surname Butnarciuc are located in a region near Bug river, where live Moldavian colonists. But the most simple way to search people with all these surnames is VK, majority of people with these surnames are always connected with Moldova directly or indirectly. Ukrainians have surname Kushnir, who doesn't mean anything for them, and is connected with Jews, but is a popular surname between them.

Kushnir still has a meaning in Ukrainian.
I can't comment on what you said about descendants of colonists being connected to Moldova culturally, because I didn't research this. But I will be pleasantly impressed, because I know people in my life who live in Chisinau with blatantly Moldovan/Romanian surnames but ethnically identify as Russian.
