Do anyone have a working link to the K36 calculator?
Graham

Download this DIYDodecad (https://docs.google.com/file/d/0B7AJcY18g2GaZGU4OWQ5OWItMzY2NC00NzI1LWIzNWMtMzUxY WI4NjRmMTlk/edit?hl=en_US) & R (http://cran.uib.no/)
To get it working
& the file here with the latest Eurogenes K36 (https://skydrive.live.com/?cid=5223cc821fdfeb45&id=5223CC821FDFEB45!141&Bsrc=Share&Bpub=SDX.SkyDrive&authkey=!AmQBnUpI66ezgpc)

When I try to access the skydrive files it says "This item might not exist or is no longer available".
Anyone here who can find a working link, or upload the K36 themselves?

If you havent deleted your download-history, maybe you can find the fresh files there?
Especially if they came zipped.

Uploaded again, so if anyone wants to find their results.. Ask for my email address & send me your raw data file.
It's a long wait to process, so don't expect it in a couple of minutes, more like a couple of hours.

My K36:
22.0% Fennoscandian
18.86% North sea
15.02% North_Atlantic
8.34% French
7.94% East_Central_Euro

I've turned up Caucasian, West-asian and such on other tests too, but I havent been able to find any link to that area,
and I have assumed that it's really just British/Orcadian ancestry, which also got elevated numbers.
However, it seems that is no longer the case for british/Orcadians in this test, and I continue to show up a significant ammount of north-caucasian...
Even more strange, it seems it comes from my mother, which 100% Norwegian as far as I know. My dads K36 is underway, but in earlier tests he didnt have any caucasus, so I bet it's from my mom.
My dads result(Finnish, Norwegian ancestry, with minor ashkenazi and italian admixture):
34.03% Fennoscandian
14.31% North_Atlantic
10.39% North_Sea
6.83% East_Central_Euro

Your results are more accurate than others. We were used as clusters and score 100% or close to it.
'Non-specific' means that they can't match, to any one cluster.

The 23andme AC doesn't consist of the populations you seem to match. In the Eurogenes_k36_refs.txt file you can find what populations Polako have included in the north_caucasian component.

From where in Turkey do your ancestors come from? Southern Turkey?

From where in Turkey do your ancestors come from? Southern Turkey? My ancestors quite surprisingly are from Sivas province, but I also have ancestors from Cyprus.
Quite remarkably both my Turkish Cypriot grandparents get lower "Arabian" percentages than I do and my grandmother from Cyprus actually gets a slightly higher "Armenian" percentage than I do, they actually have higher east Eurasian ancestry than me. I get higher European scores than my grandparents.
I highly suspect that me being on the old 23andme platform must significantly affect my results, but I heard upgrades shouldn't affect results by much - maybe I have some interesting Arab and European ancestry from my Sivas side.

I like this, but Sardinians were used for the West_Med component. Since you have a South-East Europe category, I think there should be a South-West Europe category as well. Just a suggestion. :)

Graham, Can she also be added to the list?
Thanks a lot.

From the readme:
Then the command to start the actual analysis is:
system('DIYDodecadWin admix.par')
When I try to standardize my genome file, I get:
"Error in is.data.frame(x) : object 'X' not found"
.....?
Make sure you have 'admix.par' in the working directory.
Or, have you alternately used a DOS prompt with the 'DIYDodecadWin dv3.par' command?

I do have admix.par in the working directory.
I'm trying to "standardize" my genome in R before starting up DIYDodeocad, sorry about how the quote turned out. I'm right here at the bolded part:
Once R is running, it will give you a command prompt where you can enter
commands. First, you must change the directory to your working directory.
You can do this from the File -> Change dir menu in Windows, or by using the
setwd command in either Windows or Linux, e.g.:
Then, enter:
source('standardize.r')
This loads a small program that will convert your data from the
company-specific format to a common format in the next step.
5. At the R prompt, enter:
a. If you have 23andMe data (either v2 or v3 chip):
standardize('johndoe.txt', company='23andMe')
Okay, did you change/rename the 23andme .txt file. If so, that may be the issue.
Edit: Or rather, change the command to reflect YOURNAME.txt if you haven't already.

When I try to standardize my genome file, I get:
"Error in is.data.frame(x) : object 'X' not found"
.....?
I have the commands saved in notepad, I just copy paste the whole thing into R:
source('standardize.r')
standardize('yourfilenamehere.txt', company='23andMe')
system('DIYDodecadWin admix.par')
You have to make sure you do this first: open R and go to file > change dir... > C: > Program files > DIYdodecad 2.1 and click ok.

Like I said before, your Western European scores would be lower with a Swedish/Norwegian/Danish cluster.. It Would lower the North Sea & North Atlantic scores, for people like yourself. :) Can't happen though, until we have samples that aren't members.
Runs like Eurogenes, are only at baby steps, with far greater potential to build on.

I think Graham should know.
E-C-E should be mostly Polish I think, and North Sea would be parts of Scandinavia, Netherlands, north Germany ... essentially a Germanic thing. North Atlantic also overlaps of course with North Sea, NA being more to the west (Britain, Ireland).

I don't think Kent is as Germanic as people think, at least not as much as East Anglia and parts of the East Midlands - They would have made a better reference group if there were available samples from there.

I'm not sure, I think Kent is quite Germanic. We know that the Jutes settled there. Rural East Anglia doesn't tell much, influence should more show in the larger towns ... like for example Lincoln to the north.

True, although in England south of the Thames (and i guess basically in the home counties) R1b-P312 L21- U152- and R1b U152 are more common than in Anglia and East Midlands, and R1b is higher overall as well, than in East Anglia and the East Midlands. It's not a massive difference i agree with you there, it's still predominately Germanic but there seems to be a bit more of a Celtic remnant there than in a couple of other places. That could partly be due to it being outside the Danelaw, while East Anglia and the East Midlands was in the heart of the Danelaw.
I disagree, in the bigger towns and in cities there tends to be more non-local ancestry, which in the case of the last few hundred years has been mainly from Ireland and western Britain. In fact POBI have shown that on average people from urban areas in a certain region (of England) tended to be more Celtic influenced than the people in the countryside around them. I don't know if the same is true in the Celtic fringe (that people from towns are less Celtic than in the surrounding countryside) but it could be, although to a much lesser degree in most areas.
Thats not saying that none moved to the country, but most went to cities and towns first it seems, a bit like our current wave of immigrants that start in the towns and then filter out a bit from there i suppose.
The most Germanic areas seem to be the Anglian peninsula and Lindsey (much of what is now Lincolnshire) then followed by the rest of the East Midlands and the South-East (including Kent).

Kent should be quite similar to the one in south/south-east England on this map. Edit: This is just R1b, but it does demonstrate it to some degree.

This is interesting. I have travelled along the coast of East Anglia and stopped in every town. The locals in the small villages there look mainly stocky, swarthy etc ... the opposite of Germanic. But as I go into larger towns and cities, blonds seem to become more common. Just my personal observation.

That's an interesting observation. I can't counteract that in any way using equivalent observations so i'll just have to take your word for correct on this. Although i would say that looks and genetics don't always correlate.

Your Grandad has different results, a little more. South Central Asian for a start.
True. And my mothers side clearly likes to show up Balkanic ancestry on this test with about 6.88% East Balkan, 5.86 West Caucasian and 1.78% East Med. This test seems to be good for picking up more recent ancestry as it seems to exaggerate it more than other test making it more clear.

Ricky, North Sea is Eastern England, (Kent, Utah) while North Atlantic is Western (SW Scots, Cornish, Utah), I think it is meant to be a sort of Celtic fringe vs. Anglo Saxon(Germanic) divider.
Looking at what constitutes the Iberian component, there are samples from quite a variety of Spaniards, maybe that is why a Northern Euro such as myself scores so high for it? Many of the regions are represented... how diverse are the Spaniards genetically from each other?
Doesn't k37 divide the Iberian? If so, can someone give me a link to download it from?

The "Iberian" populations includes spanish basques, which in my opinion should be in the "Basque" group. The rest of "Iberians" have no great difference from each other.

I think you mean these files (https://docs.google.com/file/d/0B9o3EYTdM8lQYlVSazlOOFkzeEk/edit), I had a hard time trying to edit the F file, so I didn't run it for myself.
This is what he wrote:
New Jewish and Iberian clusters are available at the link below. These are compatible with the new K36 and K35 (but the Iberian cluster has to be removed).

I have my doubts that splitting Iberia into west and east clusters is useful, but it was a suggestion from a native of the region.

Dienekes did something with that. The results he came up with were the following:
The Iberian results are particularly interesting, showing the power of this approach compared to the one with unlinked data. There appear to be:
a Spanish Basque (#6),
French Basque (#11) cluster, as well as
a Portuguese/Galician/Castilla Y Leon (#9) cluster, and
a complementary Castilla La Manch/Cantabria/Andalucia/Murcia (#7) cluster, and
a smaller Aragon/Cataluna cluster (#8).
There is overlap between these clusters, but the geographical contrasts are quite evident. I did not go through the results of Spanish Project participants (all the Portuguese fall in the Galician cluster, and our Basque member in the Basque cluster as expeccted), so it would be interesting to hear whether they fall in the cluster(s) which exist in their regions of origin.
http://dodecad.blogspot.pt/2012/01/fastibd-analysis-of-iberia-france-italy.html
So if those were to be divided into clusters we probably would get:
- Galicia / Castille-Léon cluster - NW Iberia
- Aragon / Catalonia cluster - NE Iberia
- the rest - Main Iberian Cluster

The new K36 is interesting....but we've gone too far (imo). I mean it's intriguing to see so many variants, but i don't really believe in the existence of "french genes" or "italian genes" (both the countries are too mixed to have "specific genes"). It's impossible. It's the result of a somewhat subjective selection of sapmples to obtain something you wish.
The job is fine, but looks like an attempt to imitate the standards of 23andMe etc. (many intriguing categories).
Personally i still prefer things like Eutest, or K12-13
Personally, I'm hoping for a K100 (the advanced overnight edition)! :) - using more populations groups such as Poland, Portugal, etc...

i don't think Italian is very mixed in North or central and with France well is clear that had influences of their neightbour, but perhaps the French component is another derivation of Pirineos as refugee

Yes indeed, Turkey is a great country shares border with many nations.. Western Turks usually score more ''Mongoloid''.. Though this chart is crowded with Northeast Turks -8 out of 12 participants have part or full ancestry from Northeast Turkey- where Mongoloid is the lowest overall in Turkey.. Need more central, western, southern samples..

Seems that i get pulled away from the main group (like my mother and aunt) when some components or representatives of components are included, interesting seeing where we plot without it, although i think it's a good sign that there is foreign ancestry in there somewhere.
Anyway, here is other plot.
Evon, your Aunt plots between you and Graham, your Uncle between you and Larali and your Gran more towards Mazik (although still just in the NW group). Your family in general clusters best with the Danish, although i'd guess this is because western Norwegians are somewhat more similar to the Danish than eastern Norwegians? Seems to be so in Y-DNA too.
I might include fewer people in the north-west area in the next run otherwise it is a bit cluttered, or i could make short tags to make it easier to read:

Tidied up the Map a little... Haven't used Africa for Loki & Kaz.. Or other Asian clusters. Mainly European
..Think I'll add 23andme Family now.

It's interesting that northern France is well within the NW group, as you would expect i guess! Are they from Normandy, Brittany or French Flanders?

Think it was Normandy, was sifting though the 23andme Website Thread.

The map shows Polish plus N.W European = Norwegian. :D Happy with it so far. Wouldn't mind having a North African in there. Trying to keep it European & the outer areas of Europe also.

^^^ If you click on the names, you should be able to drag them into a better position. :) One of the things I hate, is when names overlap...My map is getting more like this also..It's funny how they can be similar. That's a really good thing, actually.

Usually i'm on the eastern part of the Iberian cluster, closer to italians. In your map it's the opposite. Must be because there are no Basques there, since it's probably they who push everyone else west due to my low Basque score.

Ahh thank you sir, you've made me happier. :D
Yeah its a good sign that both are reliable.
I think my position if different on each one because of my random admixture, at least its cool to see where i would be without it on your map. I also noticed they are oriented a bit differently, and also the Finns are really important, without them the map would be much less accurate. I find that removing the Finns can cause it to sort of fall apart. :D

Iberians seem quite alone and isolated over there on these PCA plots. It's no surprise the Italians and Balkanians cluster near one another though.

It's correct, and in line with other plots:

Aye, I have Heraus as S.W France. He's Half Basque I think? It's quite cool how, things change as you add more. I like my map. Perhaps I'll go though and add the Asian clusters. Which should take about a Year. Haha..

Think i prefer yours to mine, a lot cleaner. It's K36 right?
Interesting how north France moved away again.
And also how the Danish sit (or probably sit) in the north-central cluster rather than with Norwegians/Swedish (although this is also visible on other PCAs). Do you mind adding in my grandfather and mother (if just for one run, to save it getting too cluttered)? I'm interested to see where they end up on this K36. I suspect my mother would be close to northern France:

Yes definitely so!
He seems both more Celtic and more continental, where in Britain is that part of his ancestry from?

I'm not exactly sure as he is not a first generation American. I don't even think he knows exactly which parts of England and Ireland he is originally from. His father also just got tested. If you want I can add you from their account on 23andme?

If you would like. That would be cool. :)
I say Celtic because he seems to be Atlantic dominated and also pulls towards the south-west. Although his East_Euro and South Baltic scores are more typical of the Irish, so i'd guess overall hed be most similar to the Cornish and Irish.
